Never had that problem with creating install media no matter what's on it. But I can't say I've tried if the drive has been used for a Linux Live drive etc. In those cases, I'd just use dispart to wipe the drive before I used it for anything else. In most cases nothing needs to be used and Windows just creates the install drive. I think we might be getting crossed wires here.
