Yes, your reply will be visible on your timeline because you wrote it, but on his timeline, it will only be visible to him.

 

If you look at Stephen Fry's timeline, you can see where he replies to various people, but you can't see the messages those people sent to him (unless you click on their usernames to view their timelines).
